默认 Pay period per year

In simply accounting software if the company's pay is bi-weekly then the pay period per year in payroll is set to be 26. What if the new hired employee is hired in the middle of year and he will receive only 14 pay cheques through out the end of year, should I set the pay period per year in payroll as 14 instead of 26. If I set it as 14, the CPP calculation will be right ? Your help is greatly appreciated. Thanks.
